Huddersfield's top scorer scored the winner within moments of coming on but up to that point League Two Northampton had created the better chances in the second half.
The visitors broke the deadlock in the 39th minute when Donal McDermott cut in from the right to finish with a low drive but their lead lasted just two minutes with John Johnson crossing from the right for Michael Jacobs to head home from six yards.
Earlier, Byron Webster had a header cleared off the line for Northampton but also came to his side's rescue at the other end to deny Jordan Rhodes, who was also foiled by goalkeeper Sam Walker.
Jacobs went close in the second half with Ian Bennett tipping over his effort and the Huddersfield keeper also thwarted Aaron Davies before Novak hit the 82nd-minute winner, converting a Gary Roberts cross from close range.
