Allen was dismissed on Sunday as Gills lay 17th in League One having claimed nine points from their 11 games this term, with Saturday's 2-0 defeat at Shrewsbury - a sixth of the campaign - following back-to-back wins.
The surprise decision comes after last term's achievements in which Allen, in his first campaign at Priestfield, led the Kent outfit back to the third tier for the first time since 2010 by storming to the League Two title.
When asked if Gillingham had anybody lined up for the vacancy, Scally told Sky Sports News: "No we haven't. John Schofield (assistant manager) will run the team this week, he's quite capable of that.
"We have nobody in mind but we have had applications and CVs coming in.
"It wasn't a decision made over Saturday's result, it was made with very good reason."
