Chris Lines fired in a shot after his free-kick had been blocked and it was deflected in by team-mate Kuffour in the 54th minute.
It was a frustrating day for Dons boss Paul Ince, who saw Jermaine Easter miss a second-half penalty and Mathias Doumbe sent off for a second booking in injury time.
Easter had the chance to equalise after 63 minutes when Danny Coles pulled back Luke Chadwick, but Rovers goalkeeper Mikkel Andersen tipped the shot on to a post.
Andersen also made important saves from an Easter header and a close-range shot from Mark Randall in a game that could have gone either way.
Dons goalkeeper Stuart Searle did well to deny Darryl Duffy and Kuffour and on the balance of play the visitors could consider themselves unlucky losers, but their misery was compounded when Doumbe was booked and then red-carded for a two-footed challenge in the dying seconds.
